((ok, I can't even begin to figure out how Lyra would communicate this, because it would require the doc explaining what he meant by boring, and then her reacting to that, and so on and so on. but after having spent some time thinking about what to do from here, instead of focusing on what happened and freaking out about it like I've been doing, I think Lyra would actually be open to some creativity, as long as she got a chance to understand what was being offered, and to say no to it if it was undesirable.
three limitations:
1) still recognizable as herself. can have a changed appearance, certainly, but not so changed that she would be difficult to recognize (for example, full-robot is out of the picture)
2) not bigger. Lyra has been tiny for a long time, and it's part of how she self-identifies. she knows the strengths and weaknesses of her size inside and out. she doesn't want that to change.
3) a chance to say no. before anything is done, she'd like to have a chance to hear what will happen, and be given an chance to say no too it.
now then, objectives: speed, stealth, and awareness.
from Lyra's viewpoint, as well as my own, true stealth is not about invisibility, but about being where people aren't looking. additionally, more often than not, sound is more important than sight. being able to clearly hear and distinguish between many different sounds at once, including hearing very quiet ones even when loud ones are happening around yourself, is far more important. Lyra would be interested in being able to move very quietly, and being able to hear very well. the ability to tell, for example, from the way someone's clothes are rustling, which direction they're looking, even when someone in the room with that person is yelling and hollering, would be perfect. as well as hearing if someone is sneaking up on her, etc. she'd also be interested in speed. being able to be across an exposed area in a short time period, minimizing the risk of being spotted doing it. as well as being able to reach teammates that need her help quickly, and being able to stay far away from enemies trying to hurt her. fast reactions, even more than fast movement, particularly as an amp user, although the latter does help, is necessary for that. additionally, some way to help her jump, climb, maintain her balance, etc, would make it possible to take routes of movement that otherwise would be unavailable. for example, the classic "hide on the ceiling" trick would be actually doable.
towards these ends, the first things that come to mind are enhanced ears and hearing as the most important element, some kind of claws to allow the climbing, and if done right, to also enhance traction and allow her to move faster, a tail for balance, and maintenance of her size, or possibly being smaller, because that reduces the distance neural signals have to travel as well as her weight, making her sounds and movements lighter and softer, as well as reducing the amount of force exerted on the claws while she's using them.

It would also be extremely useful from a multi-purpose utility standpoint to have the coagulent booster + painkiller fangs Faith used to have, back when she was biological. Lyra only has the most basic medical training, but those are pretty universally useful and don't require advanced training to use properly. and good nightvision (cat eyes?) would be very usefull as well.
I am serious about the tail by the way. I want her to be able to handle very rapid direction changes and disorienting situations well. a balance-focused tail enables such things, as well as enabling midair position-adjustment. for example, landing on one's feet after a long fall.
oh, and hands with fine motor skills and opposeable thumbs are kinda mandatory for all kinds of work, ranging from doorknobs to keyboards.))
