Personally taking both pills would have likely have killed him as they were both meant to active two different programming subroutines that may not have mixed well.

The red pill was a tracer thing to find Neo in the Matrix, from what I recall.

Neonivek is correct. According to Morpheus and the rest, the pill Neo took contained a sort of tracer program so they could locate his pod, and therefore figure out where he'd likely pop out. Probably also had something to do with waking him up.

Morpheus gives some technobabble, but the reality is that the pills are about whether or not you choose to go over the brink and disbelieve in the reality presented by the Matrix. Choosing the red pill is effectively a way to say "I don't believe I'm in the real world", without saying it. Choosing the blue pill is, by contrast, saying "I want to accept this reality despite the evidence I've seen".
