Neo being able to do stuff in the 'real world' is very easy to explain:

I and many others have the theory that the 'real world' is actually another level in the Matrix. After all, if they devote enough processor power they can do anything, and escaping the 'Matrix' will satisfy the few who want to escape. And the machines get to have our body heat, and we get to think that we escaped. Win/win.

Also, I discovered a continuation of Calvin and Hobbes called Bacon and Hobbes.
It was brilliant. Unfortunately, the webcomic hosting it ended, but it's being picked up by a guy on DeviantArt.

THat's what I always believed.  I remember one of the people/machines on there saying something along the lines that they tried to make it a perfect world, but people kept rejecting it, which is why it is set in the 20th century.  So why not have a second world for those who reject the frist?
