Oh whoops, I didn't mean to imply that people forgot about it completely, just that they don't check it every day (why should they be expected to?).

The Madunai fungus allows for hivemind-type communication and telepathy between infested hosts, giving them coordination abilities (and the ability to infest hosts without communication abilities--such as rotting bodies). The Ross general got ninja-bodyswapped a while ago by Van Buren (who at the moment has some random person's body) and he infected Winfield back on the marshcrawler. Winfield hid the fact and in order to prevent further spread (or himself going berserk and killing everyone) he isolated the party in order to make sure only the skilled fighters would be there in order to take him out in case he went rogue.
While you guys killed the Valaross, he realized that the fungus wasn't affecting him completely, due to (spoiler within a spoiler), so he felt it was safe to go with Caplus to round up those Iron Crown troops (he recognized them--you guys did not). However, the Ross general DID go berserk, and escaped while Winfield and the party proceeded to the base.
The cave underneath the base is the source of fresh water for the installation, but it's linked to the outer ecosystem. The Ross general knew the layout of the base, so he, thinking that Winfield would defect soon enough, entered the cave and called Winfield to come down. Winfield came down but killed the Ross general. Due to partial infestation Winfield now has the ability to detect fungus hosts nearby and wants to go kill some other fungus zombies on the other side of this cave lake.

Caplus and
Aduin headed down the path by the side of the flowing water. Aduin continued to detect fungus traces on his fungometer.
They made it to a point where the path was blocked by a wall with a security door, and the water passed through a grate.
Caplus walked over to the door and twisted the knob, but it didn't move.
"It's locked..."Aduin said nothing, and simply held up the keys, shaking them to draw Caplus' attention, then unlocked the door.
Suddenly, the door opened right away. Caplus caught it and stopped it from opening further, but whatever pushed it managed to squeeze its way through. Caplus saw nothing more than a mass of tentacles in the darkness. Aduin saw a humanoid figure on the floor, and it held a gun.
