It's more of a show of sympathy than it is an apology.  English is sort of limited in that sense.  They could always say "My condolences," but we've used that too much in a professional setting when something happens and now it makes it sound insincere. 

They are sorry that it happened. As in they wish it didn't.

Being "Sorry" though doesn't make sense. Apologizing usually implies fault either through callousness, accidental, or outright.

This is actually something that has come up for me recently. I say sorry to my lover, then immediately take it back, because we've established that I usually don't mean it. Usually it's just a verbal defense mechanism. I say sorry instead of thinking of an actual response.

Another thing I noticed is 'I love you'. I was watching Ted, and in two separate arguments, the 'defensive' participant was trying to prevent the other person from leaving them, and their final response was to say, "I love you!". I love you doesn't fix anything. I love lots of people, but bad shit still happens and sometimes it is my fault. Just because I love them doesn't make anything better.

Saying you're "sorry" about someone's bad fortune just means that, well, you're sorry that such a thing befell them.
It is kind of meaningless, but we have to fill the gaps in conversation somehow, don't we? I do say sorry too much, though.
