I don't really get the impression that Marvel considers handwavium to be a bad thing. Not that I would know, I have never followed the comics... But off the top of my head they have adamantium, mutants, people surviving massive radiation exposure, countless stories of people recovering from death, time travel, an endless stream of entities successively more fundamental than the previous set of top gods, and who knows what else...

But there do seem to be many no result rolls, you might want to take out autofails on opposed rolls and/or reduce the number of rolls in combat. maybe making the dodge or damage rolls more severe would also help ease frustration. On the other hand, if someone gets frustrated and leaves then me and my stupidly overpowered power can get a go...

Oh, right, my power is too powerful, hmmm, maybe instead of only myself it could be temporary, and I get a penalty based on it's duration. if it only lasts one combat round there are no penalties. Maybe -1 for a few combat rounds, -2 for an out of combat round, or (maybe not due to less stress or something...) all the way up to -10 or something for permanent effects, requiring me to become really powerful or have some huge bonuses to even have a chance... So I could fuse some shield guys bones together, but it would return to normal a moment later. Or take a small penalty and grow armour for the duration of a fight. Or sit outside of an enemy HQ for a while trying to get a chameleon effect for long enough to infiltrate the place... I would need to go looking for some pretty serious temporary modifiers if I wanted to turn the HQ into a living engine of destruction that could survive and recover in space and/or the deep ocean... either that or wait until I have mastered my powers...

Though it would make it more exciting if I suddenly learned something new every now and then, like being able to affect other people or something.

Does anyone else have any good ideas for limitations that might get a power under the radar?

Ah, so they are wearing cheap kevlar then? Good kevlar, even the stuff SWAT uses, has metal plates in it. Otherwise there's pretty much zero slashing protection because its fabric, in addition to the fact that bullets still have a high probability of bruising the wearer.

Or are you just going to employ even more handwavium here? I mean, come on, man, set yourself some standards and stick with them. This whole thing has felt like a seat-of-pants run GM, with the GM rolling rigged dice when things get ugly.

Also, honestly, on a 6, I could have ripped the metal from their bodies and gotten like exhaustion or something. Go get yourself some real dice soon, man, because this neverending drawl of absolutely zero rolls that come off successfully is getting really frickin old.

Anyway...
The reason you failed was because they got a 5 on their damage roll, on a lower roll you would have done something like violently ripping all the iron out of their bodies, reducing them to red goo. But I admit that the frequency of failure on high attack rolls is slightly too high.
Also, arguing the realism of their armor in a world where people with superpowers are a dime a dozen seems rather pointless, it is not a realistic world.


New rules:
I have decided to implement a system where high attack rolls give a bonus to damage, to make failure less likely on high rolls. On an initial roll of 5 or 6 you get +1 to damage, if you get a 5 on accuracy you get a further +1. On dodge rolls of 1 there will be +1 damage.

Mr.Roosts manages to avoid most of the debris, only getting hit on the leg by a small handgun flying through the air, (3) receiving a few bruises. Blarney manages to dodge everything that comes near him, either through extreme skill or extreme luck. Triolf is hit right in the head by a part of a helicopter's landing gear, (1) and a sickening crack can be heard over the cacophony of tearing metal. He falls to the ground, unconscious. Lucien manges to avoid harm, by pure luck it seems. The SHIELD operatives try to take cover, but a few of them are still caught in the storm, (3+1=4) and three of them die. Rebecca is struck in the chest by a part of a metal roof support, (1+1=2) her chest is partially crushed, despite her protective vest, and she starts coughing up blood. The SWAT commander is unable to move, and a large part of the ceiling collapses straight on top of him, (1-1=1) he is reduced to a wet stain on the floor, his blood spraying out from under the large slab of roof. Hector manages to stay away from all the debris thanks to his diminutive size and his speed. The Juggernaut is hit straight in the face by the remains of the tank-car, (2-1+10=6) but he is barely fazed by this, and simply tears it in half. (4) Due to being in the relatively calm center of it all you manage to remain unharmed. Suddenly all the debris in the air simply falls to the ground, and you collapse from the extreme mental strain of what you just did. The HQ and its surroundings look like a war zone now, and most or all of the equipment inside the HQ was destroyed.
