I'm going to say all the social skills 'cept judge of intent will boil down to diplomacy.

I think I'm going to amend my suggestion to Diplomacy, Judge of Intent, Grappling, Stealth, and Clothesmaking. "Research" is a bit vague and sounds useful but I'm not so sure it would be. Clothesmaking is admittedly a bit uninspired, but we'll need to get fancy dresses and minion uniforms from somewhere, and I'm a little concerned about Gastronomy overlapping with Brewing. Not that we have a Brewer, but I mean, in theory we could at some point get one.

Speaking of which, how do magical and mundane skills interact? Would having both Bio Magic and Medicine or Knowledge: Anatomy improve anything or largely be a wasted skill slot?

I don't see why not, but it wont be easy.

I wouldn't call a creature with clothesmaking skill and the ability to produce its own silk uninspired. That is classic genius b12 exploitiveness right there :p

In general, I will try to find uses for whatever skills the group comes up with. For the example you just gave, mundane medicine would be of use to a Biomage trying to heal a friendly undead with an organic form, or to one attempting to work with a group of mundane doctors on a big healing project. I'm sure there are other things too.
