Also, i'm prettybsure no one is going to be the single only main character, as everyone would want to be.

I need to find a way to get a good list of cards/card searcher if I'm going to make a proper machine and/or crystal beast and/or pyro deck.

Actually, with regular 2800 ATK monster cards, I'm not sure what my character would qualify as, since 2500 is the typical protagonist and 3000 the rival.  Also, for your list, I like Yu-Gi-Oh wiki, though it's kind of a pain when it comes to loading.

Yep, Beast Machine King Barbaros Ür.  You need to fulfill its summoning criteria, but with Barbaros and Fusilier Dragon, you can manage that.  I think that using Skill Drain negates your Union cards, though; unlike cards that activate in the Graveyard (like the ones that make Plant Drain so much fun), they stay on the field.

Backstory: Came from a rich family who was able to buy her whatever cards she wanted as a child. She was transferred to the GX Academy from another duel school for unknown reasons.

Age: 17
Appearance: black haired youth wearing a grey hoodie with 'New York' in white written on it. Has blue eyes and carries a washing pole for some reason.
Duel Spirits: sees them? Nah
Backstory: For a world with duel spirits and monsters trapped in some cards, Peter petty normal. That washing pole seem to more a security blanket then a hint of secret training with warrior monks and the hoodie is a gift from his Nana then him having a dark and troubled past.

He not even emo! He does have leather pants so maybe we could have a musical number at some point.

Name: Calagon Lóng
Age: Average for the typical entrant
Appearance: His appearance makes it difficult to tell his gender at a glance.  Due to this and to dodge bullying for it, he wears his hair longer in order so that his ambiguous appearance is blamed on the hair.  The hair is dyed black, but there are a few strands of silver hair buried within it.  His eyes are brown, but with a couple small streaks of red and blue visible under only close examination.  He stands a 5'7" and has a light tan skin tone.  Skin on the right forearm has a slightly different tone in the shape of a blurred dragon wrapped around the arm.
Duel Spirits: Partially.  He can sense they are there, and they can imprint the need to perform certain actions on him, but he cannot see them.  Primary spirits that 'speak' to him are Red-Eyes Black Wyvern and Divine Dragon Ragnarok.
Backstory: He comes from a middle class family.  He got his first card, Divine Dragon Ragnarok, at a promotional event around the age of ten.  Because of this, and being, somewhat ironically, named after Ancalagon the Black due to his father's enjoyment of the books of Tolkien, he built his deck around dragons, with Red Eyes Darkness Metal Dragon and King Dragun amplifying his ability to use the deck.  His two favorite cards, though, are his Red-Eyes Black Wyvern, the first card he ever won in a local tournament, and Divine Dragon Ragnarok.  While he was constantly teased for his appearance by his classmates beforehand, his cards made him one of the better duelists in his class.  Unknown to others, he managed to secure one of the five Industrial Illusions Blue Eyes White Dragon rereleases.  He put it in his deck to aid in the Duel Academy entrance exams, which he managed to convince his parents to allow him to take.  He is nervous about what the reaction will be if he plays it, so he may hold it back unless he believes it is needed or would give him a better showing.

Backstory: Not a very rich or skilled kid Shawn was always the butt of most jokes at school giving him slight issues with interacting with people, preferring distrust to immediate friendship, he was walking home one day when a known group of bullies started approaching him, running Shawn ended up running into the Duel Academy entrance exams, with no prior training and one pack of wizards.

Backstory:Eleanor did not have many friends in her early childhood, because of this she spent a lot of it by herself. She discovered a passion for duelling however and even though she didn't have many friends she found many opponents. Eventually she decided that she would like to try and go pro so with her parent's permission gained after months of asking they allowed her to go to the duel academy.

Appearance: Tall and somewhat shy.  Her long brown hair frequently has stray leaves or twigs in it from rooting around while caring for her plants, which she is usually oblivious to. 
Duel Spirits: Nope.  She cannot see nor sense spirits at all. 
Backstory: Melissa came to the Duel Academy to learn how to improve her game and possibly go pro duelist, like many students.  She has no particular dark or scary background, nor any special or mystical powers, though she does love plants and flowers, and is a fair hand at archery.  Her parents are both still alive, together, and in a happily-loving relationship.  She is simply an ordinary student caught up in a situation beyond her control.

It makes me want to write a melodramatically-tragic description of my character's childhood.

Appearance: Long dark hair, a pretty face, and a penchant for wearing androgynous clothing leave many people confused as to Daeth's true gender, especially when looked at together with the duelist's ambiguous facial features and the fact that no one knows what dorm they sleep in...
Duel Spirits: Sometimes. Only when the Duel Spirits want to be seen, typically.
Backstory: Daethwin rarely talks about the past, and those who know the duelist well can only really say that Daethwin has some dark memories, as something happened to them earlier in life that they refuse to speak of, but affects them to this day. It has certainly affected their Deck choice, and Daethwin seems to prefer to use mostly Light and Dark attribute cards, when he can.

My favorite card is probably Aqua Spirit, ignoring effects and the like.  It was the first card I ever received, it's of one of my two favorite attributes (specifically, Water and Wind), and it's one of the only cards I still own. 

As for custom duel disks, I think it'd be a nice idea.  I won't use one myself (at least, not at the start; we'll see how the game goes), but they're another good route for customization.

Maybe, though actually having them should have some requirement, like having to win 10 or more duels, or everyone gets one default that they can customize at the shop.

Since the way we're going to be doing the duels has been basically decided, would it be possible to start the exams, but leave the timeline ambiguous until the exams are over?  Also, since the exam decks are normally standardized, what's going to be in them?

I'm not seeing any signs of them being unique cards (I think Cyberdark was, though).  The Archetype has a few reccomendations on Cyber Dragon decks (You'll need to splice out tuners and XYZ-type monsters) you could modify to add Gun Dragons.  Just remember to be under the 650 point limit total (does not include side deck, but does include extra deck):

A common card would be in cost of 1 point, short print would be 10, ... , a rare would be 20, a super rare would be 30, a ultra rare would be 40, a ultimate rare would be 50, a ghost rare would be 60, a secret rare would be 70, a gold rare would be 80.  Rarity would be how rare the card was when it first came out.
