Yep, got yarn, silk and plant thread, just to be sure I got rid of my hospital zone and they carried everything out of it and put it away.

So I told my butcher's shop to butcher some animals, but all the lungs and stuff are just left lying around and rotting. What am I supposed to do about that? I have a stockpile with meat enabled, is there a reason it's not going there?

Did you accidentally forbid gathering of food?

Do you have a large enough stockpile, and enough free haulers?  Butchering a lot of large animals can generate huge amounts of meat, enough that your haulers might not be able to get all of it into storage.

Can your hauler dwarves reach both the stockpile and the butcher's shop?

Do you have enough haulers, and are dwarves set to ignore food in the (o)rders menu? Note that once it hits rotten it's useless.

I figured out that they're taking it to a meat barrel in my wooden product storage area... which is weird. Shouldn't that barrel be placed in the food storage?

Try creating a large food stockpile that has maximum zero barrels allowed, and disallowing the storage of meat in your main food storage.  Your dwarves should then just pile the meat in the stockpile without worrying about barrels.

Sometimes dwarves will say "Hey, that barrel over there -- that would be awesome!" and they'll stick food in it.  At which point it becomes a Food Barrel (tm).  Then the game will say, "OK, now that it's a Food Barrel (tm), it belongs in a food stockpile", and it will queue up a "haul this to a stockpile" job, which, hopefully, some dwarf will accept.  And maybe perform.

Really, the most common problem here is that your stockpiles are full.

Rarely, if ever.  Usually they just grab whatever is closest.

And remember, kids, it no longer matters how long the moody demand is displayed on the screen.  If he says "bones... yes..." for 2 seconds and then "bars... metal..." for 2 seconds, you can't tell whether he wants 1 pile of bones and 3 bars, or 2 of each, or 3 bones and 1 bar, or any other combination.  If he's already grabbed bones, and now he's stuck, and you have metal bars, then he wants more bones.  Slaughter something.

Not directly, I just want to have them tag along for all my military encounters. Am I forced to chain them out at some location and wait for invaders to path over?

You can assign them as work animals to your soldiers. Or use "pastures".

Question two - can you play doctor for animals at all? My war bear took a serious beating and it's hard for him to walk, but he's not dead just yet, so...
