While thinking about how the people could be killed at the end of each episode (especially in episode 4, where Beatrice says Battler's the last person alive but is going to die anyway) I suddenly considered the possibility of a bomb planted by Kinzo to eliminate his family.  Under this logic, Beatrice IS the bomb (I'd think it makes sense... after all, the other murder weapons are personified ).

Now I just need to work what kind of bomb blows people to smithereens without causing any structural damage to a house.

Yes, but they were completely obliterated.  Except for their jawbones, for some reason.

I suppose someone else could've come along afterwards and messed around with the crime scene before the police got there... I mean, the police had no reason to think anything bad had happened until it became clear they were missing.

I have heard that the anime was messed around with too much to actually be solvable... for instance, a lot of the stuff Beatrice says at the end is MEANT to be in red but isn't for some reason.  And there's kill location changes...

She's been using the clock every single episode almost to hide.

I recall her using the clock only once too, with the possessive monkeys. But I feel she used it more then once.
