All docking is done in space, so I'm not sure what you mean. There are two types of ships: starships and shuttles. Starships spend their entire lives in space, they fly from station to station, which are in orbit around planets, and dock to them in order to transfer material and personnel, as well as other things like performing maintenance. Shuttles go from land to space and back down to land, they're typically smaller than starships. They're used for moving things like goods and people from orbital stations onto the surface of planets and vice versa.

TL;DR here's a linear diagram that demonstrates how transportation works:
Planet <-> Shuttle <-> Station <-> Starship <-> Station <-> Shuttle <-> Planet

Well, honestly, I think for Amaani, it's the fact that she's been sent to hail before, which affects her a bit, but I think considering the captain, it really is her lack of experience, that caused her not to get accepted.

Actually, her lack of experience has nothing to do with it. Amaani was considered because of her traits of being stubborn, hard-headed, and short tempered. From the setting, most mundane maneuvers are handled by computers. This means that Blackjack has exactly 0 need for a pilot that is timid, hesitates, or lacks an ounce of self-confidence. The person he needs is the kind of individual who can do things a computer can't or won't, either through natural skill or simple daring and impulsiveness.

Blackjack attempted to bait Amaani's temper in the beginning, and Amaani simply seemed a little hurt. He called her out on her lack of skill, and she replied that she 'wanted it really badly', but probably still wasn't qualified. He interviewed her because he thought she might possess the kind of fiery temper and determination that confuses targeting algorithms, and he rejected her because she seemed as meek as milk in person.

I'm just a teensy bit reluctant to start the planning phase before Gig has finished the infodump on the systems. I'll think about it though. Maybe we'll do the cargo portion if I don't think the details about the systems will affect your choices very much.
