No, just unzip it in the game's directory overwriting all existing files.

You can also check 'Fatal.' file if it does not start - there can be explanation of a problem.

  If you have both folders, could you simply copy and replace everything?

 I also have a 'interrupted' save (Power went out...) which is preventing me from saving other games. I would like to delete the contents of the 'SAVE' folder, but I don't want to delete anything important to running the game. Anything I should leave untouched?

You can delete in a SAVE/ folder everything that starts from SAVE. Better not to delete DATA/, AUTOx/ and  QUICKx

Yeah, doing so will result in instant CTD when you try and save. I found this out the hard way.

Anyway, there is one major thing turning me off this game at the moment, and it is the ship design system. Dont get me wrong, I LOVE making my own ships. My problem is that with the way tech advances (and I have a pretty research focussed human empire, so that's fast), I find myself spending more time designing ships than I do anything else combined, and most of this editing is fiddly tweaking to get a slightly larger item in, or rearranging better to get something new in. Is there some way an autobuild routine could be developed to fill up a craft with some basic stock parts according to some user set pre determined criteria, or to automatically suggest sensible improvements, in order to to speed the whole process up?

Yes, you are perfectly right. I was thinking about this a lot and I feel the right way to fix this is to adjust research timings, especially for the "second half" of the game.

Autofilling right now is too complicated task. What is more realistic is to have a big database of player-crafted designs.

Several of the hulls are off centered, so equipment doesn't fit just right, which leads to having half the ship being empty because it lacks an extra dot the other side has.

This is usually done intentionally, as there are components of different shapes...
However if you see some "extreme" variants, please post.

I really like the great variance in ship design between the races. I've beaten the game as Arians (I would suggest a name change by the way, it's too similar to "Aryan" as in Nazi's, and is even spelled that way a few times), so now I'm trying out the Vagalars, and needing to come up with entirely new ship designs is definitely adding to the replay value.

One thing I would suggest is to get the race-specific tech unlocks added soon so that the different races have their differences added more quickly. I would also consider tweaking the Arian's race bonuses, but I think that their hull layouts might be enough of a bonus; I'll have to try out the different races before I come up with a solid opinion there.
