Thanks for all the advice everyone.  I was doing better, but my infamy somehow ended up at -1000?  I may have made a few mistakes.  I also learned that taking out civilian shipping will reduce your infamy as well... I just followed a ship, I didn't recognize what it was, and I landed in this weird place that had a shirtless guy that looked like a hippie.  I stopped playing, so we will see how that goes.

Do you have max Brainers(researchers)? In addition to the obvious tech benefits, pretty much all research gives you infamy, and, unlike most flavors of X-Com, there's a lot to research here.

Generally speaking, taking out civvies doesn't dent your fame enough to really matter (unless it was jacked way up in the latest version?)... so I wouldn't fuss too much about that. (Also, take hostages when possible.)

Yeah. Killing civilians is bad. Enslaving civilians is fine, though, I guess? You aren't being paid by governments to protect them, you're getting the other kind of protection money from them.

Interrogations are always good for infamy. You get infamy for the new tech and infamy for the interrogation (because you let the person go and tell everybody how cool your outfit is ... or because the brainers do weird stuff with them, depending on what fluff information is to believed.). So if you get information on a trash gun from them for example you get more infamy then you would have if you just researched the gun.
And civilians are usually quick to research as well.

You get the small amount of points for interrogating them, as well as from anything you learned (I think you get both). Also, when you capture that type of civilian in the future, you'll gain 10 points instead of losing however many points. It's always a good idea to interrogate one of each type that gives you negative points (you may want to wait a bit on some that give you positive points for a capture). There are also some topics you can learn quickly from a civilian, or somewhat more slowly from a higher-value capture. Researching lower-value targets first means you'll get better tech sooner when you research everyone else.

I made the mistake of using all my rare earth elements before I researched them, and now I can't buy any.  How would I get more?

Also, what does a plantation do?  I bought one but I don't see any other production options, it said I could produce wheat with it?  Is it automatic?

How risky is making more bases?  Do I have to worry about attacks?

This game is pretty fun so far.  A lot of unexplained stuff, like what a WORKER does and what LIABILITIES are.  This game has a LOT of depth.

I don't remember where Rare Earth Elements come from precisely.  I think there's a trade deal relatively early on that lets you buy them (Edit: I think pledging to the Mutant Alliance, which is arguably early but not very early.  Technically optional).  And I think you get them from Church equipment, possibly by disassembling their stuff.

Plantation simply has negative upkeep - it makes you money every month.
It's also a good placeholder for two other types of farms you can make soon, which produce somewhat specialist resources.

Ehhh... gosh, I'm uncertain about all of this, but my recollection is that base attacks generally choose a random base regardless of how many you have, so it can actually help distract from the main base with the priceless facilities.  But being spotted by certain factions, particularly those with "ground" patrols (you'll see them), can lead to attacks independent from that general retaliation roll.
tldr; Yes, you very much need to worry about attacks.  Be aware that there's an open "sewer" underneath even unused tiles, only the security-corridor facilities fence it off at all.

WORKERs draw a salary but increase your storage capacity very significantly, they're a valid route particularly if you're avoiding slavery (which also increases storage).  LIABILITIES is relatively new but I think represents things which have upkeep, like workers and advanced medkits.

I *think* you only get infamy credit for new research items, such you don't get the credit for researching the civ (or general or whatnot) each time.  It has been a while since I did that test though.
It's almost always a good idea to research/interrogate them anyway, unless they have some special materials worth robbing.

Final edit:  I feel bad for calling the Hellerium pool a sewer.  It is literally the source of our power.  It's also a frustrating slog that invaders love to wander into and waste time in.

In addition to what Rolan7 said, If I recall fighting Sky Ninjas can also give you rare earth metals as loot. Overall, outside of buying them they can be uncommon to find.

What Rolan7 said. I've had a decent amount of success getting early-mid-game income by building bases largely filled with plantations.

I think there's actually something of a scouting mechanic in, where certain enemy actions can trigger base attacks. E.g. groups of ratmen scouting parties (those hordes of ~100 speed foot patrols) can spot your base and sell the info to the evil overlords. There are facilities that can reduce and (with sufficient saturation) even prevent attacks entirely, but generally speaking just getting some cheap militia to defend a location isn't too bad.

Where can I find sky ninjas?  I also made a mistake and overstretched myself, so I think I have to fire a bunch of brainers to get my costs down :(

The "Help the Lokk-Narrs" mission can be populated by either Sky Ninjas or Ratmen, at least it used to be like that.
