I suppose.  Can the crate make you go over your max storage?  Also, I didn't get Logicat until I had decent progress on my glass, so if you're fast to Logicat it may be simpler to wait.

I haven't done it yet, and I think I missed when I should have.

Progress is a bit hard to nail down, of course, but I've got Logicat 18, Ceiling 0-9, and my 332 waves make 1.17e+66 castles each.  Am I too late, or should I go ahead and fire it off?  I have both Fractal upgrades (the 60 and 120 ones- my level as of right this second is 286.)

Logicat block bonuses actually increase your max block storage if the amount rewarded is bigger than your storage. So don't use any blocks upgrading your storage space.

And at the point where you are? No. If you're at Logicat level 18 you should've seen plenty of temporal rifts by now, though.

Indeed it does. Imagine how upset I was at first to see '1,250 blocks gained' thinking I only got 100!

But I see, if you have the timey-wimey stuff the only point to a Molpy is for the badges.

I'm not sure what you mean here. Your bucket count? Nothing should be deleting buckets. There's only one upgrade/mechanic I know of that destroys tools and its the Judgement Dip when you buy the Bag Burning upgrade.
