I'd like to throw my hat in the ring for the "odd stone (Adamantine (not raw), Runic, Paralyzing, Magma) stone bugs.
I ran into this recently and had TONS of Adamantine (but it was not "Raw Adamantine" - just "Adamantine") and could do nothing with it.
To attempt to fix the trouble...
I am going to extract to a completely new folder.
Launch the game before adjusting any options.Exit the game.
Change the tileset to Phoebus.
Relaunch & generate a Mandelbrot world (I like all the volcanos & varying minerals/ores this one produces - also some kick ass embarks).
I will update if I have any luck - seems to be a consistent bug across 2 systems so far.

That seems to have worked. The new world does not have any Adamantine (where it shouldn't be, I know where the real stuff is) Paralyzing, Runic, Magma Stones... though I have not adjusted any of the settings for Masterwork (I think everyone has their own they like... part of the beauty of the mod IMO).
I am changing the following & generating another Mandelbrot world:
Population Cap - 150
Child/Baby Cap - 1:1000
Diggig Stop - ON
Tileset - Phoebus (with colorset)
TTF - ON (did not change, default)
Windowed - Yes
Civilizations Changes - Warlocks NOT ACTIVE, NOT Playable Fortress, NOT PLAYABLE Adventure
Furnaces - Turned off Slag Pit
Misc Features - Aquifers - NO
Misc Featuers - Harder Mining - NO
Misc Features - Harder Learning - NO
Misc Features - Secret !FUN! - NO
Misc Features - Diseases - NO
Misc Features - Tree Variety - NO
Misc Featuers - Plant Variety - NO
Misc Features - Food Variety - NO
Misc Features - Fear the Night - NO
That's all the options I adjusted - Will update again with results in case someone else runs into this.
UPDATE:
Adjusting that set of options appears to have reproduced the bug.
