Could someone explain why I have rats, hamsters, lizards, and other vermin spawning on magma crab parts I accidentally threw in the trash pit, which is covered 7/7 by magma, with 4/7 magma over that?

Because the cats consider the kobolds to be less worthy of being a slave than a dwarf. Even cats have standards.

Why are cats unable to become the monarch of a civilization?

Because they're not sure whether they're melee soldiers or not, and if they did run out of ammo, they should start bashing, which means bashing is acceptable, which means you'd let them, which means LET'S BASH NOW!

Why are there dwarves that love giant versions of the vermin they detest, like a giant bark scorpion is loved, but not the normal variant?

Giant bark scorpions aren't going to hide in their shoes.

Why won't the elves invade? We're at war since worldgen, it's been nearly 15 years since I embarked, and I'm right next to them on the world map :(.

The elves either didn't notice that there's a fortress right next to them or they're really scared since they noticed there's somehow a fortress right next to them.

Why do the goblins send a force of 5200 to attack a civilization across a huge desert and only send a pitiful force of 40 to attack the fortress right next to their home?

They're worried they'll be warped by the insanity that occurs in certain overseer-run forts. Even goblins have standards.

Where do excess (non-historical) site populations hide when player adventurers come around? How do tens of thousands of people fit there when the player isn't around?

They're swapped to disk to keep framerates acceptable.  When the player isn't around they don't need to be actually simulated in any detail and can safely exist.

Because that's the direction they're coming from!  You don't think they'd be so intelligent to come at you from different angles each time, now, do you?  You greatly overestimate their thought powers.
