I never quite understood this, myself. The Jar-Jar hate is easy enough to figure out.

Well Midichlorians would be like if in Merlin, the TV show, the last season they revealed that the reason he had magic powers and other magicians... was because they were in fact radioactive from trace amounts of a alien radioactive material.

So sufficiently advanced science would be indistinguishable from magic in other words?

Both which can work in their own right... but not as a last second twist in their long series after the "mysticism" has been established.

In REVERSE it would be like if there was a series about WW2 and the making of the nuclear bomb where they give you the science, mechanics, and theories behind it showing you the schematics of the nuclear bomb and the process in building it... and 2 episodes from the ending they reveal that the Manhattan project was just a mask... The Nuclear bomb is actually made out of the bones of voodoo witch doctors ground up into a fine paste and detonated with TNT blessed by priests and constructed into a bomb shaped in a similar way to a nuclear bomb.

Technically if we view it within the timeline of the show than the explanation of midochlorians came before any of the mysticism was established.

So what if there's these little organisms living inside other organic lifeforms which indicate Force sensitivity? It doesn't actually explain why the Force exists, how it can manipulate thoughts, objects, or energy, or how those sensitive to the Force can see what might happen in the future, among any number of other things. It's a bit of added redundancy to have the Force manifest itself through microscopic organisms rather than the Force users themselves, but other than that the Force is still a mystic energy field that surrounds us and binds the galaxy together. Nothing's changed.
