Cats will hunt them down, like they would any other vermin. Without killing them, I know of no way to stop from seeing them. They're harmless, though; I don't believe I've ever seen a dwarf that detests them, so they don't even cause unhappy thoughts.

Unfortunately, I don't believe that fisherdwarves can catch lungfish. I've never seen any do so, though then again I rarely have fisherdwarves, so I could be wrong.

I believe lungfish are vermin fish, meaning you can probably ignore them, or fisherdwarves might catch them for food. Cats will not eat them.

It's more annoying then anything, since there are a million of them.

fishers sure don't.
Try vermin catchers?

Trappers, they are called. Make some animal traps at the carpenter's shop, queue "Trap small animal" in the kennel.

Don't tame them unless you want a thousand tame lungfish that nobody will adopt.

You can pawn them off on the elves hippies if you want, or save them as an emergency backup food. Even dwarves without a preference for eating them as vermin will gladly eat a tame lung fish as opposed to starvation. Taming them has an advantage though, lets you quantum-cage them in a glass aquarium if you have one. Very efficient storage. You can also tame, cage, then release them via a lever. Dunno what they'll do if you do that, never tried it.

Dwarves will gladly eat trapped live vermin even if there's plenty of food to be had. It's only the free-roaming ones that they have to be desperate to hunt down.

So that's a possible use, as long as they're left untamed.

Lungfish can't be tamed, so all you can really do is let your dwarves eat them, sell them to the Elves, or perhaps atom-smash them (after moving them into a low quality cage).

It's amazing how dwarves can make a stack of bones completely waterproof and magmaproof.
It's amazing how they can make an entire floodgate out of the bones of 2 cats.

Lungfish are vermin, so they'll show up pretty much everywhere and appear to respawn (since there are probably hundreds of them in the region, even though you might only see a dozen or two at any given point). They may look annoying, but it's completely safe to just ignore them. Given enough time (and enough cats or trappers), you should be able to get rid of all of them, though it really isn't worth the trouble.
