Fences is great for keeping things organized on the desktop. It can also hide your icons - just double-click the desktop.

Personally, I recommend RocketDock + Stacks Docklet to help keep things organized. You can make a folder with icons in it and link the Stacks docklet to the folder. Clicking on it expands the docklet so you can access the icons/files/whatever.

If it wasn't for repeated crashes, my maindesktop-desktop would have contained all my fav games and tons of mods, as it stands,.... just a bunch have been reinstalled. (due to now using my netbook more than desktop and lack of time.)
I just put many icons into folders, like SYS_UTILS, SECURITY, DOSgames, XCOM, CIV etc
