Aquifers and Aquifers.

My first map with multiple aquifer layers and a real attempt to pierce them; one (above) seems to be draining into the other ad infinitum. What is this and what is the result other than lag? Are aquifers somehow containing invisible water or does new water simply vanish into an aquifer?

Yes, surplus water will be drained into the aquifier and aquifier are a source of infinite water

If it freezes then you've got it simple.
Is it dirt walls or rock? cause you stop the flooding by smoothing them. but you might have known that allready

You can use this to help you get through the top aquifer.  Use the lower one for drainage, and you might even be able to expand your hole without the need of moving around pumps.  Just be careful to not leave any holes that make it tough for you to get through the lower one.

What happens if you drain an aquifer into an ocean?
you can't completly drain an aquifire, it is like an ocean too, (it enters from all the border of the map, and it's stone let them flow, that's all ...)
