The animal I hate and fear the most is the Cave Spider. Not Giant Cave Spider, but the small vermin one.

When I first heard about their bites causing a permanent syndrome, I was so terrified I actually saw a nightmare about it. I even wrote it down in the "Dwarf Fortress and its effects on your psyche" thread: http://www.bay12forums.com/smf/index.php?topic=73333.msg2925672#msg2925672

I haven't played in undead-supporting biomes yet, so that's not an issue for me.

Werecreature are the ones that are probably my biggest headache. Vampires are a problem when they appear, but you can pretty quickly isolate those out and jail them, and/or figure out some permanent solution to the problem, even if it's just throwing them in a room and locking the door.

But werecreatures not only can kill more of your civilians at once, but have the ability to spread their disease, causing more problems in the months (and months and months) to come. Haaate.

I don't really fear any animals or creatures in DF. but I do hate when rare/awesome pairs of wild animals spawn on the map at the beginning of the fort and never show up again.  I will never have a fort with tamed giant crocodiles, elephants, or other creatures if they don't stay long enough for me to trap them, darn it!

Useless, take up space that huntable animals could use and look weird.

Currently fearful of the adventurers, they keep wasting my mayor time, getting themselves killed by a Giant Cave Spider when I accept them and causing my dwarves to die when they come recover the bodies in consequence.

The creature I loathe most...  troglodytes...  often, these creatures go and often terrorize the civilians, often getting a kill or two in...  or clogging up all of those cage traps meant for higher-quality creatures, and they're even worthless in said cage!  The only redeeming factor of the troglodyte is in their use in military live training, and even then, troglodyte subjects aren't likely to live long against metal weaponry.

Bogeymen. Why do I always forget to turn them off in advanced worldgen?

Also it should be noted that dwarves are their own worst enemy. My own dorfs have far more often been my downfall in fort mode than any external threat.

Any [BENIGN] creature. You are a water-buffalo being attacked by a goblin with a dagger, you should be goring the gobo to death but instead you are just sitting there while it stabs you. WHY!?! Crundles are bad when they get stuck. Had a dwarf try and shoo some crundles that were directly above him but there were like ten in the same tile and I saw my dwarf get sucked up into the ball of crundle as dwarf parts rained down.
