Hm. See what happens if I downscale the design of Terrible Glory and put it into a mouse's brain. The safety measures used to test this will be essentially to put the mice into a microwave, with the option to turn it on remotely (by myself from a very respectable distance, naturally) whenever serious fuckery starts happening.

It can't be downscaled. Not without removing functions and that may break it entirely. Regardless you build another module and stick it into mouse skull doubling its brain size. You fiddle with the microwave oven to boost its power output so you can ensure maximum lethality.

Well, it serves both purposes. I'm thinking the counteragent as a layer of material applied on surfaces. So if nanites have it, then it is fairly easy to produce greater amounts to be applied later. Works into other direction as well.

I remove any growths from renegadelobster that threaten his life. I don't waste my time trying to preserve anything unnecessary like limb functions. If he worries, I reassure him that I'll have a new and much-improved body for him within the month.
Then I turn my attention to fixing the problems with the healing virus. If I have time left after that, I start setting up experiments to explore fleshcraft again.
First is the brain. Brain tumor is a real shit thing to have. You remove as much tumorous mass as you can without turning him into useless sack of broken meat. After that is rest of primary internal organs. Hmh, one lung is far too gone. Have to remove that. Heart is decently fine. Better give him new one eventually. Gastrointestinal tract is in suprisingly good condition. Great! That's all less work you need to do. Cursory examinatin of limbs shows that they are barely functional. Elbows don't bend, fingers twitch on their own, muscles are damaged enough he can't lift anything heavier than bottle of milk. Legs... well those are fucked.
Now then to fix the problem with the virus. With what you have learned from the side effects you can easily point the problem to failed self-destruction sequence. Instead of destroying itself after set period of time it halts most of its functions before reliably mutating and producing effects you have seen. What a pain. Correcting this mistake takes rest of your day.

If he's gotten to what seems like sufficient mastery of physical combat, bring him back in. The MMI development might go easier if it's calibrated to his brain frequencies from the get-go.
The particular MMI in question should not focus on giving, so much as providing information. The brain is not supposed to directly control the process - only respond with thoughts and imagery when prompted. Literally like a mind-reader.
With the new hardware, perhaps the best approach would be to make the design modular, fractal. A combination of high-speed processor and high-speed memory in one chip, with attendant sliver of backup power, EM shielding, and cooling infrastructure, designed to interlock into a larger processing cluster, with clusters then merging into superclusters, those merging into even larger hyperclusters, and so on. This would not only simplify expanding the overall supercomputer if necessary, but with some clever RAID-like setup would ensure that no single element's failure would cripple the machine, and allow smaller versions of the same advanced architecture to be present in the final prototype as digital sub-processors for the synthetic brain.
Continue working on the MMI and supercomputing hardware. See if there's any ETA at all on the progress of the molecular sim. Once it's done there's quite a few more things it could be useful for.
And kindly request any results of the saboteurs' interrogation that the Company sees fit to provide me with. I'd at least like to know who I've gotten so popular with, and if they managed to also steal anything.

This wear protection thing is very typical NP problem. Easy to confirm, hard to solve. So far the program has nearly crunched through first set of proposed solutions. If no solution is found, it will refine the search set and try again. But no solution is found yet.
