Bolt all the doors in the building, pour sleeping gas into the vents I don't care where it is find the damn gas and pour that shit if there isn't any we better just remove all the air from our room and any connected ones where the hell are we can we PLEASE scan our surroundings.

The Neural Matrix - the core 'personality' of the AI, doesn't actually have to known the exact commands to operate a computer. The reason for this is simple. I thought that since the neural matrix is designed to imitate a human mind, forcing it to learn and remember individual commands would be a waste of productivity. So like the other 'wrapper' processes, the neural matrix interfaces with systems via a more 'basic' and computer-like, although still advanced, system.
This system takes freeform input from the AI, and with gathered knowledge of the computer system, converts the matrix's input to something that the interface will accept.

This is how the AI will perform most, if not all, of its functions. The core neural matrix decides, and this other process executes it. Of course, it's not perfect and commands still have to be relatively simple, but it's still a groundbreaking piece of technology.
