When you construct the hatch on stairs...

The hatch icon covers the stair without blinking. This would indicate it lies above the stair. But... it's called a floor hatch, which would indicate it lies at the foot of the stair.

So, which is it?

I've never tried it, but everything you construct is on the floor, so logic would dictate it covers the hole in the floor leading to the next level (and thus sitting on top of the floor component of the up/down stair). You can test it yourself by locking the hatch. If that blocks movement downwards it sits on the floor, if it blocks movement upwards it sits below the ceiling, and if it blocks both it's just plain odd.

It is on the floor.  The tile can be flooded and water will not pass down through it.  If you lock it, travel will be prevented through to the level below, not the level above.

It doesn't indicate that at all. It means hatches are more important; probably because they can block passage, be destroyed, and because they're not terrain.
