I always create an "arena" where I dump the fully armed prisoners. Then I have my military (melee or crossbows) kill it for live-training. Then, flood the room with magma such that all of the useless, fps-draining materials are burned up. Then drain the room of magma to gather the useful iron materials. Repeat as necessary.

The only downside to this is that you lose all of your non-iron bolts if you decide to train crossbows on the goblins.

Torture the goblin, throw it into non lethal danger rooms and injure him enough to the point of near death. Then display his mangled body at the front of your fort for all possible future goblin visitors to see.
