Although, competitively, I suppose with your low shields it makes you a viable glass cannon: You can hit real hard, but you won't last long in a competitive match if someone manages to hit you several times...

Well, it's basically a handheld tank cannon, it's the best thing it has, which ironically Sonja is the worst at using.
So how about 2 penalties? Decreased accuracy and takes a full turn to reload.

Oh, and is ammo capacity going to be a thing?

No, it's assumed you have enough ammunition for a battle and you reload between turns, although it takes a full turn to switch weapons. With as low a score in Long Range as you have, it should be fine as-is.

Also, I need to re-work armor: As is, it makes multi-shot weapons basically useless. Maybe cap it at taking a third off the damage per shot?

Nah, penalties ahoy, basically make it completely useless. Technically it's 3 penalties.
The lack of Fold-Out Armor would make Prototype even worse at hitting things, which would stack on the accuracy penalty, making the cannon super unreliable.

Well, let's recap.
The cannon is a long range weapon, so it can't be used right away, it has a -5 from the cannon, and a -5 due to lack of Fold-Out Armor.
Basically giving it a -10 to accuracy, in it's optimal range.
Outside it's range... no, just no, never going to hit.

A pistol wouldn't even damage the shields of an IS, let alone win. Granted, the IS could have an IS-sized pistol and put most of it's power in shields, but then many-shot weapons would slice through you like a knife and even Sonja's cannon would have a fair shot at hitting you.
