Cover the master arcanist in some cheap crystal. Inform the proxians that we require private consultation with an arcanist and ask them to send one twice the distance of the crystalline structure to the left of their town. Convert our way there and capture them when they arrive.

What did the prime crystal actually do? Did we just fly through space and occasionally hit stuff? Also what do the generals think?

It did a lot of things, including hitting things in space. Held guests (sometimes defenestrated guests afterwards), fought pirates, occasionally lost bits, acts as a mobile space station for Crystalline, showered/bombarded nearby asteroids (or the occasional barren planet) with experimental technologies, talked to its relatives Secundus Crystal and Tertius Crystal. Shouted at enemies from orbit, or at orbiting enemies. Impersonated a small sun. Lots of things.

The Proxian Generals think the Master Arcanist screwed up and are waiting for him to fix his summoning result.

If mind assimilation is possible it may be an option but I want this god damn magic! What's up with the arcanum? They've been mentioned and what they are seems pretty clear but what else do we know about them?

Why? We just neutralized the only weapon that could possibly hurt them. It would be easier to just blackmail them with the information we have on darkflyme.

The arcana aren't especially complicated to figure out, its how they use them that is. You've got the Four Elements, along with Sol (Plasma, usually the stellar kind) and a dimensional element that covers the rest of their magic for the most part that I hadn't named for some reason.

We don't exactly have much on it that could be proven without also giving away information about the little we know of proxian magic, and since, we could use attacking the proxians as an excuse to meet someone important in the military side of the alterin fort. We've only met a scientist and a collection of random workers/guards.
