After a long hiatus from dwarf fortress I recently returned to try out the new version, to be met with surprisingly low frame rates. Is this a common feature of the newer releases or is it a problem in my setup?

Im getting FPS of 60-70 on embark in a 5x5, with only a tiny stream, whereas before i was easily getting 100+ for the first few years until the items and dorfs started stacking up. Im using a the default tileset, with the colors changed, (which to my knowledge shouldnt alter FPS).

You should try changing the PRINT_MODE in init.txt.  Let us know if that fixes the problem.  Possibly related: http://www.bay12games.com/dwarves/mantisbt/view.php?id=5079

My FPS stays at cap (200) for some seasons after embark, so its definitely something wrong with your case. Maybe too much Z-levels or some Giant Mosquito swarms around?

I shall experiment with different print modes, and report back with data. If my framerate continues to be poor, it may simply be my site, and so ill randomly embark again in another site and repeat the experiment

Tried again on a different site with STANDARD, and all is working fine.

Must have been some erroneous error with the particular site i picked
