Does it seem like a disproportionate number of this sort of comic, what I can only call Geek-chic, feature girls as main characters? And as an extension, have any of them ever been believable as such?
Yes, the main characters do tend to be female. I would guess there are two main reasons for that: Firstly, in the real world there are more male geeks than female geeks. As such, the female geek is a semi-mystical creature. Secondly, likely due to remnants of gender steriotypes, being female tends to enhance the perception any bad-assery done by a character, be it in a webcomic or the ninja chick from Iron Man 2.

If you want more guys, may I suggest you read Buck Godot, or Mythadventures, also by the Foglios? Godot is a finished comic, Mythadventures updates on Tues, Thurs and Sat. Godot is about the adventures of a male gun for hire, while Mythadventures hasn't even had a single female character with dialogue yet.

Oh, its not necessarily that I "want more guys" or anything, I don't mind female leads. Its just It'd be sort of nice if they were ever even remotely believable as such. They consistently come across as unnatural, and thats rather a shame.

If anything, it fits the plots and the worlds in which they exist even more. These sort of comics have steampunk robots, lasers, and all sorts of other crazy things. They are so unbelievably crazy and awesome, having a main character who was normal and believable would be somewhat dull compared to the eccentricites and downright insanity of the world itself.

I don't know, the "Only Sane Man" trope has been used to great success in many works of fiction.
