There is one thing you can "build" to withstand a cave-in, and that's a solid block of obsidian.

The other thing you might try is to build something up to where the sky tree is generated to provide something for it to stand on, and thus not fall. This is pure speculation, though.
Well, I can tell exactly where the chunk of reality will land, but I'm not sure I want to try to pump the magma the 100+ z levels it would take to reach the surface.

Looking at it later on, I don't know if I can see exactly where the sky tree comes from, since the first thing that appears is a large multi-z-level debris cloud of black sand. I don't think there's anything that's particular different about the sprite in question except for that one special time of the year when it goes off, kind of like an inverted Old Faithful.

No need for obsidian walls. Any walls work. See my note at bugreport 8752.

For small amounts of magma, moving it in a mine cart is a better option than building a pump stack or magma piston. The mine cart can either be carried (the method I use) or be moved in a wheel barrow to a stockpile next to the destination.

Edit:
@Detros: I read the bug report, but if I read that one correctly, trees were spawned inside the wall with a wall underneath, which would block the cave-in from occurring in the first place, in which case it essentially matches my second suggestion, which doesn't require a "natural" wall. The obsidian "natural" block will protect the cave-in from destroying the construction below the block as the cave-in falls onto the block and gets stopped from falling further, not stop if from occurring. Preventing the cave-in from happening in the first place is preferred, though.

Can't you construct a solid Z-level of walls to absorb the cave-in impact? Not that I've tried this myself, best to setup a small experiment first.
Might try that, though it'll mess with the aesthetics.

Also, looking at an earlier map, it looks like it shouldn't be a tree, because the apparent site isn't where ground would be. May make a bug report next time it comes around.

And here's a map if anyone else wants to look. You can see the constructed floor in the farming area.
