One Question, how does the weight of the air factor into this? If the breathable air is heavier or lighter than un-breathable air, it just means you need to make an air "reservoir". This would be incredibly simple, just mining extra space above or below your fort and adding some pumps on the unhealthy side.

You could maybe simulate air quality with some type of cellular automata, and make it reasonably fast with an algorithm similar to http://en.wikipedia.org/wiki/Hashlife. Of course, it would use shit loads of ram.
