In one of my recent fortresses, I made a super-storehouse taking advantage of diagonal doors and stockpiling having separate rooms for rotting stuff and corpses awaiting bonification, I have crafts shops making bone stuff near-constantly to keep it spacious enough to keep going.

It works quite well. No real problems yet, aside from 1 minor overflow that occurred, but that was due to a bone overload. Lazy dwarves. I wish I could use the millstone to make bone meal, then make Jell-O out of it.

What do you think? Goblin flavored Jell-O sound tasty?

I just dig a big pit down into the heart of my fortress that goes up outside and is floored off at the top; the bottom has my ledgendary dining hall and above it are statue gardens, zoos etc, with the refuse pile somewhere in there. Prevents cave adaptation and solves miasma all in one fell swoop.
