If you're really, really ambitious, I imagine you could block off the channel, then slowly quench (i.e. dump water on) the magma level by level, mining out the obsidian as you go.

Or maybe you're not OCD. It's what I would do. :P

As was said, you can desalinize it. Just make sure the magma won't flow into the sea (seal the lower level exits with walls).

my only water source right now is the ocean, the problem with desalinizing it is the waves.

And magma will evaporate itself with time, since it looks like it has plenty of space to spread out into 1/7

Yepp, but be sure to dry it out from top to bottom, level by level, and to seal the magma pipe beforehand.
