Personally, my all-time favorite JRPG is Skies of Arcadia (available on Dreamcast and Gamecube (so therefore also Wii)). Its a game oozing with charm and memorable characters set in a fantasy world where folks live on islands floating in the sky and travel from place to place on flying ships. The protagonists are sky pirates that, through a series of events, wind up fighting against the nefarious Valua Empire (think steampunk Spaniards). The game is aesthetically pleasing and has immersive environments, has a great soundtrack, a solid turn-based battle system, and a really cool ship battle system. The plot contains MacGuffins involving several elemental temples, serving as an excuse to get the player traveling around the world to explore diverse lands. The only criticism I have of the game is that it leans a bit on the easy side.

I was going to suggest Skies of Arcadia but thought it wouldn't be what's being looked for. It's one of the few 3D JRPGs I've played.
