I embark on these areas all the time. I forget why it happens, but you will have flux on your embark if the search gives you a green X there, no matter if it lists it or not.

Okay, thanks!

Happened to me a few times though it hasn't been happening recently. Have you tried F1/F2/F3/etc to check the different biomes in your embark square? It's possible, though unlikely, that all of your embarks have contained multiple biomes with only the smaller containing flux. Usually when I embar on these places there's a good bit of flux though, so it could just be not displaying on the tile select screen.

I believe it only lists FLUX in the biome properties if the flux stone that is present is a layer stone.

I'm not sure about that: I've had huge amounts of marble and chalk on a single-biome embark and flux still wasn't listed.
Edit: This was also noted on the wiki before: http://df.magmawiki.com/index.php/DF2010:Sedimentary_layer

The embark screen can be a little devious. Once I found a nice place that said it had flux. About 3 years into the fort I decide to find it and cant. Finally, I DFreveal to discover a few small parts of a marble layer rendered useless by being completely engulfed in magma. I usually use shallow worlds, if that makes any difference.

All flux stones are layer stones. There's one that isn't but it only shows up in flux layers so it doesn't count.
