Couldn't you first build a room for the serpent, then place the nestboxes there and finally flood it and release the creature?

Or does the game freak out when it comes to underwater nestboxes too and they won't work?

Tried that.  Underwater nest boxes simply don't work - the female sea serpent simply doesn't claim them.  I suspect that being underwater makes buildings unusable, which apparently includes nest boxes.  I also tried forcibly placing a sea serpent over a nest box, then draining the water out of the room, but it seems that sea serpents that are in the process of air-drowning won't claim nest boxes either.

The whole "death from above-thing" was maybe not my brightest idea so we simply scrapped the sky-pool.

Needless to say it didn't end well for our little gobbo-buddies regardless. Unless you concider having all your limbs ripped off while drowning in a tiny pool together with an enourmous reptile a good ending.
