I knew this was possible because I saw in the patch notes that they changed it.  Before (like over a year ago) you would lose if this happened, apparently.

Yeah, I had that happen to me once. I was less than amused (though at the time I had assumed that the Rebel's killing blow had landed a split second ahead of my own.)

Since it's the crystal ship, I was wondering if that crystal-vengeance special ability was what killed it.  I wonder if that would count (assuming shards even break off from a deathblow... I don't have the crystal ship).

If you're talking about Mageziya's post, a) that's the Rock C, not the Crystal ship, b) the Rock C has Rock Plating, not Crystal Vengeance, and c) the flagship died first (as indicated by it further along in the break-into-pieces animation).

On-topic: Ion is awesome. Especially when you just stack the cooldown reduction[EX: Gold weapon crew, automated-reloader or two, Ion Blast II, etc]. Shreddy, shreddy go the shields.

As long as it isn't heavy ion, yes indeed.  And it's nice how fast the ion blasts train weapon crew, since they fire so fast naturally.

Worst fight ever. I'm sitting in a Zoltan C with the chain Ion and a burst laser 1 vs an the engi ship from the Virus event, which has 2 anti-drone drones and a Defense II. It can't hurt me at all, but I'm having to fire volleys until I randomly shoot down their drones enough to deplete their supply, so I can actually win.

Tedious doesn't even begin...

EDIT: And it's down... but no new crew. Disappointment.

EDIT2: And dead. The next beacon was a mantis ship in an asteroid field with 2 burst laser 2's and a fire bomb. And a teleporter. And asteroids HIT BOTH MY DRONES IN MID-AIR.

Beat game with regular Kestrel. Nothing really out of the ordinary. Got burst laser 1 and changed artemis for swarm missiles.
Also got ion boarder but didnt use against the flagship.

Beat game with regular Kestrel.

That would be an accomplishment for me.

I just started playing this game two days ago. Got to the flagship twice (once on Normal but had no chance, once on Easy with a decent loadout against everything but the Flagship apparently) so far. Keep getting good starts and then - bam! RNG hates me.

I think I'm about to give up on the Kestrel for a while and try out that Engi ship I unlocked...

Engi A is one of the best ships in the game, but if you can't win with the Kestrel A you're just not doing it right.

Either way, just beat the flagship with the Lanius A. Chain laser, Charge laser, Charge ion, ion stunner, cloaking, mind control, hacking.
I killed all but 2 guys (the laser room guy and one other guy) in the first stage by setting the shield room on fire so they all go in there, then hacking it to lock them in and then firing the ion stunner at it. Two guys remained alive, one at the helm and one other, so I mind controlled one and he killed the other. Last guy got killed by CHARGE LASER BARRAGE OF JUSTICE which also finished off the first stage. Second stage was hardly a challenge when you can unleash a HOLY LASER/ION BARRAGE OF JUSTICE on a ship with drained shields and a mind-controlled pilot.

The third stage almost killed me with an unholy laser barrage of themselves, though. It was very close, but I got just enough shots in to kill them.
