It seems that you can find out why the rebels are fighting when you get the Zoltan Ambassador Quest. Apparently they hate aliens, so I'm guessing its a reference to STs Terran Empire or something
The fact that all rebels are human does give a hint in that direction.

It's implied that the rebels are domineering xenophobes and that the Federation are unionous tolerants.

As to the actual war, and why the rebels were so successful, no one knows.

Could be anything from a military coup, the federation having no army originally, species-wide discontent with being inferior, uprising of hyper-rich oligarchs, to the federation is actually evil.

I've always been of the view that the rebels have access to tech that the Federation doesn't.  All of their ships are different, those use drones and cloak widely (which seems like rare tech), and the Flagship and Autoships seem to be completely unique to the rebels.

The rebels mass produced AI ships, enslaved them to the mothership, and when you kill the mothership you effectively wipe out 65-80% of their forces, is what I believe.

Okay, whoever suggested setting the enemy medical bay on fire to ensure that the enemy crew would stay and burn to death so I could get that Rock Cruiser achievement and unlock the B layout?

Bull. Shit.

They get close to dying before fleeing. I cannot keep anyone in a flaming room, they all run away at low health. They'll fight if I move in to fight them, but the instant a flame appears they bail. And since I need to kill them while they are on fire...
Basically, I need a new plan.

Basically, I need a new plan.

You can use a hacking drone to lock enemy crew in a room. The drone turns the room's doors to team-friendly blast doors, causing the enemy to take time to break the doors down. Hacking resets the broken open doors.

I couldn't get it either, without extreme luck picking them off while they ran through a room, or a crystal lockdown bomb, which is not helpful without lots and lots of RNG luck.

Ah, now that I think about it... hacking door systems locks them in, yes? Could you just hack the doors, use a firebomb, then teleport in while everything's locked? They'd fight you til low on health, then try to retreat through locked doors, but couldn't, and would die.

Getting both a teleporter and a hacking device, plus a fire bomb/beam? Way more luck-reliant than I care for.
Of course, the only reason I want this achievement is so I can get Rock B, so then I can get Rock C, so I can skip 2/3rds of the luck-based bullshit required to get to the crystal homeworlds...
I dare anyone to say that FTL doesn't rely heavily on the whims of the RNG.
