a) Hacking does a whole bunch of different shit depending on what gets hacked. You were activating the hacking drone once it attached, right?

b) C layouts are unlocked by reaching sector 8 with the B layout and Advanced Edition content enabled.

c) What I would have done in all three of your scenarios was hacked weapons, hit their shields with the ion stunner, and shot the chain laser at their weapons until they die.

Note that in the case of weapons hacking you want to wait until the problem weapon has been charging for at least 4/7/10 (for hacking levels 1, 2 and 3) seconds before activating the drone.  That way you will delay their weapons for twice as long.

Another cool side-benefit of hacking a system is that it makes it much harder for the enemy to repair that system.

What do you guys think of the preignitor? Its great to have an alpha strike to take out their weapons, but it wasnt very helpful against the flagship thanks to the friggin cloak, even though I had a Halberd a flakII and a dual laser.
The pre-igniter is insanely good.  I'm not sure why you think it's worse against the flagship - it only cloaks for the first stage, and the pre-igniter still lets you fire off a full volley immediately after the cloak instead of 20 seconds after.

When you say it makes it harder, do you mean because they have to break through the doors or does it actually take them longer to get the repairs done?

Also, in the middle of a Zoltan B run. Have loads of scrap, the two ion blasts and pike beam, also picked up and am using a fire bomb. Now I get a Flak II. Should I use it, and if so what should I replace with it?

It's because of the doors.  There's also the fact that by the time they've broken in you've often hit another system which will make them want to break back out again.  It's especially nice when the room is on fire, their crew often end up dying.

Ion+Ion+Beam is a great combo that I wouldn't ever drop.  I'd swap the fire bomb out once you have enough weapon power to do so (the flak would allow you to potentially get a beam hit in earlier, as well as being a devastating shot once their shields are down in itself).

Still helpful, your weapons don't normally charge during the cloak.

Okay wow, I think I have a winner here. Well, still need to buff up the defensive systems and I have no cloak, mind control, hacking, or drones. But offense-wise, I think I'm good.

I love having multiple Lanius boarders. Right now I've got two, and once the enemy crew's all reduced to low health and fled the airless room, I can move one out of the room and someone will come through it to fight him, until I send him back to the airless room and the enemy flees again. Repeat until exterminated.

No winner. Found a mind control and upgraded it fully. Maxed out shields and boosted my engines to 48% evasion, getting to the flagship without taking a single point of hull damage. I thought I would be good.
Got utterly, utterly wrecked. The phrase "Every single missile hit the target!" comes to mind. Died when the first stage had just one single hull point left.

Finally unlocked the crystal cruiser!

Turns out that the Rock C starts with a crystal crewman, so you just have to find the rock homeworlds and hope to get to the right beacon.

There is very little reason to upgrade Mind Control, it performs all of its functions just fine at 1 power.
