Welp, second phase killed me.
If you made it to the second phase on your first visit to the Flagship then you did better than I did!

I should really try for a victory run again soon. Lately I've been focusing on achievement specific runs, and then once I get the achievement I see how long I can make the ship last. 4/10 times I get to the flagship (which is a remarkably high rate for generally inadequate ships). 10/10 times the flagship takes a look at my pathetic excuse for a ship, smirks, and proceeds to conquer the Federation.

Welp, second phase killed me.

Next time spend the money on new subsystems instead of doors and sensors (sensors aren't great unless you're boarding). I bet you'll be pleasantly surprised.

Is there any way to unlock the C class of ships besides reaching the Last Stand with the B class? Because that's easy enough with, say, the Kestrel or the Basilisk, but I'm not sure if I could manage it with the Torus.

Also, what are people's opinions of the C's so far? I only have the Mantis and Kestrel right now.

Not that I know of.

I only have Mantis and Fed Cruiser C so far. Mantis C seems gimmicky and I'm not a fan of bombs, but I haven't actually played it yet. Fed Cruiser C changes the LASER to an untargetted flak cannon, gives you teleporter and cloning bay. I think you're supposed to just park boarders on the enemy ship while it gets shotgunned to death and just clone your losses if you lose crew. Sounds kinda cruel, in a Dwarfy way.

And then, they will be weaponized. Like everything in this game, from kittens to babies, everything is a potential device of murder.
So if baseless speculation is all we have, we might as well treat it like fact.

Get Cloaking. Whatever ship you're playing, no matter what strategy you're using, you should pick up cloaking at some point, for the one sole reason that it makes the Flagship fight so, so much easier. It's stupid how much it helps against the flagship. Use it to dodge the drone surge of stage 2, the laser surge of stage 3, and the triple missiles from all stages. You don't even need it fully upgraded (although it helps), you just need it activated for a brief moment when you want to dodge any volley that could inflict damage to you.

Failing that, at the very least you need something to deal with the triple-missile spam, whether it is cloaking, defense drones, bombing the launcher, or a boarding team. That missile launcher ends runs. If you don't have a way to avoid it (like cloaking), it is your number one priority target in all stages, and if you can't take it out fast enough, it's likely going to be the prime cause behind your death.

Cloak and board is solid for taking down the weapons in the correct order.

stagger the fire so they both don't fire at the exact same time and you should be fine
I found that manually firing all weapons at around the same time was more effective. For example, I had Halberd Beam+Flak Mk1+Hull Smashing Lasers Mk1+Ion Bomb

Ion Bomb to lower any shields greater than 3, then flak immediately after to bring shields down more, then hull smashing lasers while the shields are lowered, then halberd beam while the shields are briefly lowered. Note I had to pause constantly to get timings right. If I had weapons shooting automatically I doubt I'd have been able to get past the flagship's four shields.

Anyway, beat the flagship for the first time, unlocked a new ship, FINALLY. Only took 40 something tries. Had some difficulty during the flagship's last phase with the boarders. I only had 4 crew, 3 of which were zoltans. I pretty much had to vent all oxygen except for the system rooms. It was real close, there were crew and boarders fighting in the system rooms with fire and oxygen venting out towards the end. Last volley on the rebel ship killed it, but only 2 crew remained, my slug pilot and one zoltan from the original three, the weapons specialist, with 1 health left.

RIP in peace you other two magnificent dudes, your sacrifice will be remembered. I don't even remember your names now, but still.

Somewhat on this note, I discovered that the Federation ship can now use cloaks. Suffice to say, this makes it absurdly effective at taking out just about anything, and it might even beat out the Mantis B for overkill ability.

When asked what happens when you are then shot in the other eye, he said that you put an eyepatch on that eye. When asked how you'd be able to see, he said that your first eye would have healed by then.

Also, what are people's opinions of the C's so far? I only have the Mantis and Kestrel right now.

As I've mentioned before, Stealth C is pretty neat, despite lacking both shields and cloaking at the start. It starts with some really good defensive drones,[Shield Overcharger and Anti-Drone] so once you get shields and cloaking[Which is not as hard as I thought it would be], its defense might be the most absurdly good of all the ships. Stopping enemy drones saves a lot of headache and the Shield Overcharger can often effectively give you an extra level of shield, even if it doesn't get time to accumulate multiple bars of Super-Shield. Cloaking + Regenerating Super-Shield + Anti-drone drone + Defense drone + High level Shields and Engines = About as unkillable as you can get in this game. At least as far as weapons are concerned. Boarders will still kill you when the Super-Shield is down.

I'm really close to unlocking Kestrel C, but Stealth C is the only C-class ship I have.

Lanius B is absolutely ridiculous, as far as I can tell.  Lanius boarders are great and the Advanced Flak Gun is probably the new best weapon in the game (1 power, 8 second recharge, 3 flak).

I don't really like the Clone Bay for boarding, but I think once upgraded it would work great.

Also, what are people's opinions of the C's so far? I only have the Mantis and Kestrel right now.

Rock C is basically the Kestral with a cloning bay, 2 rock + 1 crystal crew, a charging missile launcher that is capable of more damage per missile than the Artemis but more loading time as well, and a piercing crystal weapon that destroys early on but gets weak fast.  Also the layout is dumb, they have a console attached to a door somehow.

Reconstructive teleport + cloning bay is insane for boarding ships.  It eliminates the main weakness of the clone bay (which is that crew you send out will be weak), while still allowing you to play things more riskily than you could normally.  The price tag is a tad high unfortunately (140 scrap total) but its like having a medbay and cloning bay at the same time.

So is there a new way to unlock the Crystal ship, or do you still have to follow that bullcrap quest which relies far to heavily on the RNG being nice?

Yup, new way.  I believe beating the game with every ship that existed in the original version.
