If you're wanting to try out various weapon combinations, I'd recommend this mod, which starts you off with no weapons, no drones, and no crew, but gives you a starting event that allows you to use a (boosted) amount of starting scrap to purchase the configuration you want. One of the two versions of the mod functionally gives you unlimited scrap to work with, allowing you to set up your ship however you wish.

For the record, dual Vulcans with triple Autoloaders is nowhere near as good as dual Vulcans with a Pre-Igniter and an Autoloader. Skipping that initial 11 second wait entirely is far better than the 10% faster refire rate in the long run, since with dual Vulcans you're really gambling on surviving long enough to get them up to their full rate of fire. I'd go so far as to say my ideal dual Vulcan build would be maxed cloak, Pre-Igniter, Autoloader, Stealth Weapons, and gold star gunner. Those 15 seconds of invisibility should give you a total of 3 shots with the Vulcans before your enemies even start charging their weapons, if you cloak and fire immediately.

I'd take Vulcan + any damaging bomb over double vulcan.

Okay, so, I'm using the Kestrel A, and I've got a BLII, a hull laser I, two pike beams, cloaking and hacking. I take out the first and second phases of the flagship pretty quickly, but then in the third phase by the time I get the supershields down the boarders are already chipping away at my weapons room. Then I lose. Seriously, what the fuck does this game have against me? When the hell did the second phase become so easy and the third phase so hard?

The third phase is basically the phase where strong beam builds are torn apart.

My two AE runs have both ended up with hacking and mind control, so I managed to kill most of the crew in the first two stages.

It became so hard when they got mind control. Two or three borders are fairly easy to repel (especially if you have borders and strong doors yourself, but you can't do the same if they mind control one of your people. A boarding force of 2 against 4 (with you having the ability to go heal) turns into 4 against 3 (since a mind controlled person does twice as much damage). And to top it off you can't kill the mind controlled person unless you are willing to lose a crew member.

What the fuck is wrong with this run.
I start a Kestrel C run.
First sector: I buy a burst laser MK2, visit a store right after, store has another burst laser MK2. Cool.
Go to next beacon, HELLO A WEAPON FLOATING IN SPACE. ITS A GLAIVE BEAM!
Proceed to next sector, FIND A LASER CHARGER FLOATING IN SPACE.
THEN I GO INTO A STORE
AND IT HAS A GLAIVE BEAM AND A BURST LASER MK2.

WHY CANT I HOLD ALL THESE GUNS

In regards to cloning mind-controlled units, the answer appears to be yes. I'll do further testing, and so far I've mind controlled an enemy and killed them off before it expired (using bombs and their own crew member attacking them), and given time they popped back up in their clone bay. It's not conclusive, because I can't say for sure if it was damage from their own crew or from the bombs that dealt the final blow, and I'll do my best to find out.
