We need more interesting chemicals!!!
Also we need a shovel, it will allow us to use Geology better + we need a container

   Still not sure whether to split general construction off from robotics, since well a rat cage and such isn't robotic... hmm, perhaps just make it physics, or engineering? Yeah, know what, I'm gonna add it onto physics, make physics more like a physics/engineering/tinkering hybrid. High-level physics will allow you to make very nice general inventions that aren't specced to much, and will also allow you to create non-specialized weaponry, like a handgun instead of a laser or reality gun.
   You can formulate a plan for something above your physics level, but you will get a -5 to the roll. The first time you attempt to build something, if you are a little below or roughly on par with the physics level it takes, you will get a -1 to the roll. Every other time, there will be no negatives. Also, once you have built something enough times (and this is true with pretty much everything, mixing chemicals, etc.), there is literally no chance you will fail.
   If you have enough level in something, there is also no chance that you will fail with anything that isn't new, as well. Since a knowledge's level will apply it to whatever roll concerning it, there is a very low chance you will fail if you are sufficiently high level. Unless you're tinkering with some chemicals really unfamiliar to you, if you're a level 6 chemist it is literally impossible to get a fail roll (0-5). Also, if you try to make something above your level there will be a -5 modifier, that is multiplied by 2, 3, 4 depending on how many levels above you it is.
   Say, I was a level 5 chemist. I was trying to make something that was level 7. It's my first time making it, so I get a -1. Two levels above me, so I also get a -10, for a total of -11. If I rolled an 8, I would get a 7, then my level 5 bonus will apply, but with two subtracted since level 7 is two levels above level five. So, 7+3=10. I get a 10.
   This is still all kind of new, so you guys feel free to pitch in your 2 cents, or give other suggestions, etcetera and onwards. Still not sure what things will need what levels, especially for chemistry. I feel that there is two kinds of chemicals; 'normal' chemicals, like Reactives, Non-volatile Reactives, Volatiles, Sedatives, and then 'special' chemicals like Clockstop in Pandarsenics game, or perhaps what Stimulated M-Sedative is right now.
   Anything can be mixed, also. I mean, there are the 'normal' chemicals that you can mix, and also the 'special' chemicals that can also be mixed, but everyday items aren't out of the question. Mountain Dew and a Sedative? Why not!? Capsaicin and some Base? Go right ahead! Also, like one of the suggestions that includes scrap aluminum, that is fine too.

   You set aside your new mixture for the moment. The rat cage is absolutely essential for your... mutated rat plans!
You pickup the piece of paper that you had started drafting on, and go over it again. It's a bit frustrating, but then again, several things are in this world. Except SCIENCE!!, possible. Maybe. You push away those unrelated thoughts and get to work... (12)
Finally! It all makes sense! You're not sure why you didn't get it earlier, but that's in the past now! You determine that a low-level rat cage will need, besides a container, a Weight[x1], and more preferable than a container, a Holed Container[x1], as in, a container with a hole in it to drop food and such in, and potentially even pick up the rats without opening the whole cage. Of course, some kind of walls, custom-made, perhaps, would be even better, one with a gate or somesuch, but that will come later.

   Now, onto something else! You were meaning to follow up on a certain idea for a chemical recipe, but had put it off. NO LONGER! It is time for SCIENCE!!. You gather up all the materials... what were they again? Ah, yes. Some Non-volatile Reactive, Acid, Mysterious Sedative, and Hallucinogen. You sigh. At least you know it won't explode, but this might take a bit longer than usual... (13)
The mixture seems to almost boil! It froths violently and almost seeps out of the cup! You back away, wary of any smoke or some such. It won't explode, but it still can smoke, foam, and that stuff might be acidic and deadly... You examine the new mixture carefully. You think you just created some kind of poison, or at least something like mustard gas. Probably a bit toned down, though.
[+5 Possible Poison, -2 Non-volatile Reactive, -1 Acid, -.25 Mysterious Sedative, -2 Hallucinogen, +0.20 Chem.]

   Now, you decide to do something that could possibly be disastrous: Inject yourself with the Stimulated M-Sedative. You reach for a syringe and the vial that holds the chemical, slowly draw a medium-sized amount out with the syringe, put the vial down, and then quickly inject yourself with the solution. Nothing happens for a few minutes. Odd, you mutter. You thought that it would do so- HOLY SHIIIIIIT. EVERYTHING IS MOVING SO FAST JESUS CHRIST WHAT THE HELL YOU CAN SEE EVERYTHING EVERYTHING MAKES SENSE THE WALLS ARE MOVING THE UNIVERSE IS TELLING YOU IT'S SECRETS. OH MY GOG WHAT THE SHIT YOU ARE ON TURBOOOOOOOOOOOO EVERYTHING IS GOING SO FAST

Lets see. in terms of skills, Mathematics should just be a general skill that doesn't do much on it's own but is necessary to learn any other skill. Engineering should be the skill for general construction, with Robotics being based off of it. Things to do with making new metals and such would be Metallurgy, and that would be based off chemistry. Geology is studying the formation of earth and rock. Heres a representation.

Now, admittedly, this might be more complicated than you want your game to be, but it is a slightly more accurate representation. Also we should probably have more skills than just science ones - what about our skill at digging through rubbish heaps, or slugging thugs?

Thanks for the input, Angle!

I think that, in an attempt to somewhat simplify things, there will be a certain combination of skills. For example, Geology and Metallurgy should basically be bundled together, as well as Physics/Mathematics/Engineering. When you build robots, your engineering goes up a little, but not vice-versa. Everything else also increases your engineering/physics.

I don't want our scientist having to have 5~ different skills for quite simple things. I suppose we could try splitting up all the different sciences, but a big problem is that some sciences might be a bit limited in what they do and bundling stuff together also solves that. The major sciences won't be bundled together, though. Things like Chemistry, Robotics (although robotics does have a connection with physics/engineering), Quantum Physics, Wavelengths, etc. won't be bundled.

When it comes to non-science skills... hmm. The thing is, slugging thugs/etc. isn't the main focus of this game, so even if we do have a skill like it there is a high chance that it won't increase. How about simply having mini-skills, that only go up to say, level 5 and increase twice as fast? We can discuss it more, though.

Well, there aren't any different species, but there are variations in the genetic code. Like, black rats and brown rats and etcetera.
