Every dwarf, every dwarven man, women, and child, that comes to our forts will die there; it's truly sad when you think about it. And we ask our selves, why? Why do we push forward, knowing this fate, that we are destined for failure? Because, this game grasps the concept of mortality. Some games you can never lose, but we all stop eventually, causing a 'death' to those game's 'worlds'. Dwarf Fortress gives us a definite end, knowing that we will leave that world eventually, and move on to more.

Personally, I see bio-augmented soldiers more likely to think "WE ARE THE NEW MASTER RACE! TAKING THE BEST TRAITS OF ALIENS AND HUMANS, THEY ARE BOTH NOW BENEATH US!" than "I've got genes now, better serve the other side because I'm slightly related to them." Or even normal troops turning hostile against the augmented ones.

On a metagaming note, making soldiers you've sunk most of your effort and budget into you irrevocably turn evil seems a bit of a cheap shot. Thematically, I don't think "Enemy Within" means the risk that XCOM will join the aliens due to taking aliens into themselves, but rather that they will destroy and replace the aliens, having gone down the same path.

This, I want this, ever so badly. I'm not sure Avatar X-Com is necessarily the best franchise for it, but oh for a game tailored just so; one that gives a glorious and inspiring sense of the culmination of humankind's potential, while gradually weaving a grim moral tale of it's ultimate consequence.

Some sort of pre-emptive campaign following the invasion of Earth would be a quite nice setting. Let the player start off with Titan Armor as the low-tech. :P

Yesh Apocalypse had hybrids and androids as well. I prefer androids for lugging around heavy stuff and high health and immunity to brain-suckers which are actually the deadliest weapon the aliens have.

Rift Vortex thing does more damage based on how low the enemies Will is and robots have no will..... sending a team of shiv's vs an ethereal can end badly.
