Thirdly, pilots have to leave their seat to go to the bathroom, meals, etc. There isn't a toilet there and eating over the controls is a Bad Idea (tm). IIRC at least one commercial jetliner has crashed before because someone spilled coffee on the controls. [/spoiler]

The point is in them NOT having access to the keys/etc, because it would be locked from the other side.

Build toilet(s) and small dining compartment next to cockpit and make a wall between pilot's and passengers sections (no door in between.) Pilots can access the plane using different door than passengers.

Yeah, easiest way to stop hijackers from blackmailing pilots to let them into the cockpit (say, by threatening to execute passengers) would be to make it physically impossible to let them in even if they wanted to. And sure, they could still use the passengers to coerce pilots into flying the plane where they want to, they wouldn't be able to make them do something like ramming a building.

Call me crazy, but I think that a situation in which the pilot has to access the entire plane to prevent incidents is going to be more common than hijackers. Also, I don't really like the idea of having two hermetically sealed off areas on a plane. It has very bad implications and potential uses.

And seriously, after 9/11, no one is going to be able to hijack a plane. That incident is so burned into public consciousness, especially American public consciousness, that any hijacking attempts are going to immediately be seen as a fight or die situation by the passengers and crew.

Could be pretty helpful after an emergency landing, to help people stuck on board and to give the pilot another escape route if the one in his sealed cage is blocked.

The flight attendants aren't going to be able to deal with any issues that might arise with the plane's electrical systems, for one. If fixing a wire is the only thing between landing gear and no survivors, I'd much rather risk having the pilot connected to the rest of the plane.

Sealing off the pilot's cabin is a ridiculous and unnecessary measure that goes beyond simple security. So it's exactly something that the TSA would love to enforce if they ever thought of it.

Airplane travel is much safer than anyone wants to give it credit for. You are much more likely to end up in a car crash on the way to the airport or have a heart attack while waiting in the terminal.

Because pilots are also trained airplane technicians, and all the electronics is easily accessible from inside the plane. What you're proposing is more than a little bit ridiculous.

I don't know much about being a pilot, but I should hope that they receive technical training about the airplanes they are assigned to. I am also almost certain that the major electrical systems of a commercial airliner are indeed purposefully located in areas that can be accessed mid-flight. If I am mistaken and this is not the case; someone should probably tell Boeing to get on that. You never know what might happen.

Ipso facto, wouldn't that itself be a security risk?

Given that I haven't heard of pilots having to repair any part of an airpline in flight since the 1930s, I'm going to guess commercial airline pilots are neither trained nor prepared to work on the plane, let alone while it's being flown.  And even if they were (which they're not), that still wouldn't negate the logic of having a cockpit door solid enough to withstand a battering which the pilots can keep locked from the inside.

Three months ago I personally was on a flight where the co-pilot had to go back and tear up the floorboards to make a manual inspection of the gear.  This told him whether it was safer to land normally or make a crash landing.  Protip: East China airlines is a piss poor company and you shouldn't fly on it unless you wish to die uncomfortably.

There are entirely reasonable events that might require the pilot's attentions in the passenger compartment. This does not mean the door cannot be made in such a way as to ensure it can only be opened from the inside.

Back to the matter at hand, apparently I have the reading comprehension of a small dog, possibly a chihuahua. Since it seems clear that the US government is poised on the brink of a police state, what can we do to prepare, aside from marathon sessions of LCS?

Don't be daft, they're coming from the US. Mandatory detention of foreigners only applies to Non-first world Citizen. (Either that, or you Australians are positively daft. And just. But daft most of all)
