Hey, they already have alot of Commissars down there, and one on this ship is not too much. A "luxury resort". What the warp? This guy will need us to stick with his duty.

Sure, sure, but it hasn't manifested in the previous mission despite those being actual traitors. I'm trying to maintain a plausible character, which means not accusing the Lord General of Chaos worship because his underofficers are actually doing their jobs for once.

Set all fleets in the ship to self destruct after sending out a last message to your superiors that the fleet was tainted with heresy. Arrange the self destruction so the lights make the words 'For The Emperor!'

Also, I'm not well-versed into W40K lore. Is there any kind of resistance against the Imperium? Freedom fighters, anything like that?

The most common enemy that the Imperial Guard/PDF is deployed against might actually be rebels. Not xenos or heretics, just dissatisfied civilians.

That's why I started off the tutorial with one, it's a low-threat enemy which you can understand easily. Of course, most of the played campaign will be interesting missions, not just beating up desperate militias.

the imperium is said to regroup "a million worlds". wich is, given the number of planets lost everyday, grossly underestimated.
Yet most space is unexplored, and host hundreds of thousands of non-imperial, yet human colonies. add unnumbered dead worlds, ork worlds and eldar worlds (plus worldships) and you... oh, wait, i forgot daemons worlds and other xenos worlds (there is countless xenos species, even sentients, even if most of them are unknown.
