Fine. Weaponize (non-masterwork) engravings of clouds.

Find an engraver that likes clouds, train him to legendary, engrave a crapton of clouds. Channel & Mine out the room with all the clouds. Make the engraver tantrum.

That's why I said non-masterwork.

Destroying enough non-masterwork engravings will still drive them insane eventually, especially combined with other bad thoughts (like the miasma from the troll ear).

What about a ghost?  Keep in mind, for it to be weaponized, there has be some amount of control from the user of the weapon (IE, it can only work once or if you are lucky, but it can't just be "well, the ghost might randomly kill someone").

Easy, weaponize the ghosts with quanitity.

Graveyard + DESTROY ALL COFFINS = At least a few hundred murderous ghosts. Then burn their corpses, you now have immortal (ish) murder ghosts. And who says we need control? I'm perfectly happy having chaotic weapons killing everyone.

And I mean everyone.

But can it be deadly?
In the older version the thrower skill was overpower (fear the sock/sand/body of the guy I just kill) it tone down now but you can still one hit kill something with some sand and a bit of luck
I 1shotted a pikegoblin by hurling a blunt small obsidian chunk and said rock apparently hit said pikegobbo with enough force to bash his skull through his brain through a copper helm.

A CARDINAL! You cannot. Weaponize. A cardinal.

Now do I win?

Jam a door with its corpse and let all the goblins in. Hey, nobody said it had to be a weapon against your enemies.

Kill it within a floodgate, jam the gears. Watch the invasion march through the front door.

That, or watch as the fort drowns.

Simply drive dwarves insane before killing them. Berserk dwarves are guaranteed to make violent dwarves, so after a couple of insanity incidents I'm sure you could reach a berserk dwarf that could be transformed into a deadly ghost.

As for pebbles if we count adventure mode then pretty much anything can be weaponized with the thrower skill including those things like vomit and pebbles that can't be truly weaponized in fort mode.

Personally I think the closest we've come to something that can't be weaponized is snow, which is technically unweaponizable in the current version but has plans to become weaponizable.

It would be brutally difficult and probably won't work. In other words, it's absolutely dwarven!

Tests show that you actually can pick up snow in adventure mode, as well as something awesome. If you do pick up snow in your bare hands then you only have a couple of steps before it melts away. Also if thrown into a warm place it will melt shortly afterwards. Still this experiment succeeded in proving that snow can be weaponized, it just requires an adventurer to bend the laws of physics and pick it up.

And what do you think it is that causes cave-ins but the empty space that surrounds a block of stone?
