Say I'm hollowing out a 50x50x15 area underground to build a castle inside - I'm just gonna mine out the layers, channel 'round the top one, and cave it in, destroying some of the layers below it, at which point I just repeat the process.

Would the stone in the layers below the top (i.e. the veins of lignite and bitcoal on the layer beneath the top) be atomsmashed by the cavein or will they all end up on the bottom level, unhurt?

Just channel from the top down carving the castle out of the stone as you go.

I would do natural rock but I really want to build the whole thing out of glass.

IIRC, collapsing floors and artificial structures will destroy a small percentage of items (not enough to worry about). A collapsing natural wall will destroy everything in its path, so if your plan involved that, think again.
