Here is as I see us in a very, very far future:

we're on the right. biped shown for scale, not included. beware: contain spiky parts and tentacles. do not handle to childrens.

Figured: round mouth, big eye, spiky silicon carapace, "crown" of laser-communication little tentacles, manipulation (and LAZ0R-shooting) middle tentacles, locomotion big tentacles, food-processing tiny tentacles.
Not figured: light-based heavy brain, vibratory membrane for sound communication, and a GODDAMNED fusion generator to produce the lot-less goddamned terawatt worth of electricity required to make all of this working.

Wherever we're going to end up eventually.  I say we need eyes now.  Not being able to see what is threatening us or where our prey is will be a major disadvantage!

Btw, some squids create their own light(chemicals mixing and stuff). This would allow the creature to see in the dark(and attract lots of fun).

This is basically what i proposed, more or less. light-emmiting protein.
Let's start with some bio-luminescent tentacle, for attracting prey.

get bigger, evolve, then leave this hole for !!SURFACE!!

What about the endoplasmic rectulum,centrosomes ,perixsomes, lyosomes, golgi apparatus,  and other stuff this cell seems to be lacking .

We're multicellular, not unicellular. I'm just assuming we have most of that by now.
