I would say that VVVVVV is hard, but only unfair in exactly one section. You'll know the one when you get to it.

I beat it, didn't find one part more difficult than the others. What's the name of the room?

It's the IWBTG style area in the yellow ship I believe where you have to maneuver through a series of rooms consisting of nothing but twisty passageways and spikes, without being able to flip the entire time, then do it backwards (I'm assuming; I haven't made it to the top yet, there might be a save point there) to get a trinket. The one where the TV says "Hah! They'll never get this one."

There is no save point. The platform breaks beneath your feet at the very top, so you have to flip almost immediately.

I recommend this. It's really popular for LPs or just playing on your own.

 Bonesaw is pretty brutal with the ball puzzles. Some of the bosses are also tricky without the bonesaw. Upon replaying them the golden temples are not that bad though. Give it a shot, good feelings.

Difficult games... I have a lot of roguelikes if they're your thing. Not all of them have good story, but they're certainly difficult, at least for newbies. Be sure to research them since I'm only linking to downloads.

As I said, I'm pretty familiar with Roguelikes.  I've beaten ADOM and Nethack several times each and don't really feel like starting a new one right now.

Spelunky is always a good recommendation.

Been playing that as well.  Pretty fun, but not as consistently difficult like I'd like considering how much random content there is.

Baldur's Gate 2, Insanity Ironman, Party, XP-Cap run with SCSII, tactics et cetera. (and cheese less, naturally?)
It's unforgiving, merciless, and people will die. There are no get out of jail free cards.

So far the most difficult run i've ever beaten (faced).

What makes it different from ze other suggestions is : The game plays fair

Some of you may gasp, but Starcraft 1's campaign (both original and expansion) can be quite challenging if you don't use some silly guide.

Of course, I don't know if you're going for that kind of difficulty. But if you haven't played too many RTSs it should be quite the challenge.
