What does this mean?

I have no idea what's causing it.

Your body modifiers are misaligned, the game is readjusting them.

Honestly, I don't know. If you're getting this after adding in a new creature, I'd recommend checking to see how the body tokens it has interacts with each other, and maybe check the tissue layers as well. It's likely something involving that. Try to find a creature from Vanilla with a similar body type/shape to use as a reference.

Considering I literally copy/pasted a crundle, changing names and giving it [CAN_LEARN], I'm confused. Plus, when this happens the game instantly crashes, and I can't tell what happens until the unit appears in-game.

My guess would be a missing colon or missing bracket. You could always paste the beast as you have it, to let other eyes give it a once over...

When you changed the name, did you change the actual game designation?  That is, did you change [CREATURE:CRUNDLE] to something else, or did you keep it the same?  If you didn't change that, you now have two [CREATURE:CRUNDLE] entries in your raws.  This causes all sorts of hilarious things to break in interesting ways.

The lack of biome data might be an issue... Isn't
No Arena Restriction? Not this either.
Maybe something in the entity definition? I made a civ entry in entity_default with both regular crundles and crundle_sl's and no explosions... :/ Didn't place them either so... double :/

Thank you for providing the entity file.

A 5 year old world generated just fine, they were placed and listed as Enemies of the State to the Non Babysnatcher civs. Didn't embark.

I pasted them into entity_default at the top above dwarves for testing purposes, but I'm not finding any issues at all. Errorlog is clean... so... Rogue text file causing a Raw dupe? Crundle_sl is fine otherwise as is HORDE_SL_1.

I don't know what to ask you to check next.

Check that they have hands that can grasp items? (yup, humanoid body, 4 fingers)

I recall that last time this happened to me, was when I was play-testing my mod and noticed a problem with one of the creatures(with their body). As I fixed the issue, the game popped up that mention to me and afterwards, problems arose. I recall they had to do with the problem-bodyparts, as they came from a hostile ambusher and were cut off, they became chunks on the ground. Whenever anyone tried to move the chunks, the game crashed. When I tried to magma-melt the chunks, the game crashed. Had to encase them in obsidian and make sure no one would touch the things ever again.

So anyway.

I figure you might have a problem like that. Did you create the new critter mid-game? That won't work, you'd need to regen the world. But anyway, if I had to guess, you tampered with the original crundle raws a bit, messed about with their body-parts and so on and the game is flipping out as result.

Basically, this also happened with turtles I think, but anyway,
1- I create a new world, no errors in log. I think everything's fine and start a community game.
2- Play for 2-3 years, then suddenly game crashes right when the elves arrive

The elves themselves are fine, they traded before. No other units in the screen, so it's an ambush. From the crundles, since every other civ has proven to be fine.
